If you remember about Facebook Apps permission system, it was same like Android Apps permission system before version 6.0. Nevertheless, later Facebook changed it by providing checkboxes, when user granting permission. Now something similar Android has done where an App asks for permission after its installation, when it is accessing some hardware or service.

Android introduced it in version 6.0 named as Marshmallow before that users were using some kind of hacks and apps where they can customize permission in rooted phone. However, that was not good because apps could not handle permission issues prior to this version.

Noticeable points of new permission system in Android 6.0 Marshmallow

• Apps do not ask for permissions in bulk now, an app will ask for permission when you open it or when it needed certain permission.
• You can allow or deny major permission and it is up to app that it necessary permission for app to work or it will continue to work without it.
• If somehow you missed that popup, you can customize it later from settings anytime.

• Still there is limitation at the time of writing this post (version 6.0.1) that you cannot customize some minor permissions such as Full internet access, run at startup, view Wi-Fi connections, access Bluetooth etc. 

Customize permissions of single App: 

• Go to Settings > Apps > Select any app > Select Permissions
• You will see allowed and denied permissions. Turn on/off any permission here. 

Customize permissions in bulk

• Go to Settings > Apps
• Tap on gear icon on top right corner
• Tap on App Permissions
• You will see a list of services and hardware. Tap on any one and you can choose which app to allow this service or hardware. 

That is a big problem for Apps those provide one good service and read our all data.
